desktop file specified by -d is not overwritten in appdir if one from a previous run already exists. #240

This caused me some confusion as I was changing the desktop file but I kept getting errors, turned out the file that was in AppDir was never updated when re-running linuxdeploy. The log says the file is being copied but it seems the old one is silently kept. Deleting the files from AppDir manually seems to make the new one be used.

As a side note, the doc here for the -d suggests clicking the link for a "guide" for creating a desktop file but the link doesn't lead to that. Would be helpful if there was a link to the freedesktop .desktop file spec there somewhere.

I don't know if it ought to be overwritten or not but there ought to at least be a warning if it's different.

The same also seems to be true for specifying a custom AppRun, and possibly more.
