Should there be mention of AddictingGames or Newgrounds in the Readme of this repo? For people my age these were the things that popularized the medium. I know they could be seen as lowbrow but I think they are pivotal examples of the form.

Seconded! Given that they are probably two of the largest hosts of Flash content that still remain on the web, a running list of sites that will lose the majority of their content might be a good idea. These are the sites that will be impacted the most by the loss of Flash

i cannot believe that they weren't already

newgrounds
armorgames
kongregate
addictinggames

are all portals that come to mind
there are honestly...many flash sites
and a lot of overlap between them, yet still games that only appear here or there

nitrome and adult swim also should be included
however, nitrome is known for sitelocks (besides the amazing pixel art and innovative gameplay mechanics), and adult swim fairly frequently has used them.
i have copies of two flash games which appear purged from adult swim
one is sitelocked, but this can be defeated (and has been)
i also have the files for candy mountain massacre 1 and 2, but tbh... that series should be rated mature.
(I'm actually surprised because adultswim usually tends to keep things in their games fairly tame, the first two and the unity sequel/remaster are completely vulgar! XD)

They probably cannot be made to run right outside of the box, but what about the flash MMOs?
These would obviously require some dedicated teams/projects, and an unbelievable amount of storage space. Some are bigger than others. Many of them are/were available through sites like kongregate, but several have either shut-down, or now only are available through their devs' dedicated websites.
